The Pittsburgh Steelers struggled in 1998 and 1999 after losing numerous important players from their AFC Championship Game lineup. In 2000, Stewart and the Steelers finished 9-7, just missing the postseason. In the 2001 AFC Playoffs, he guided the Steelers to a 13-3 regular-season record and a first-round bye. Stewart was selected for the NFL Pro Bowl and threw for a career-high 3,109 yards.

In 2002, the athlete played in just seven games before being replaced by quarterback Tommy Maddox. He was signed by the Chicago Bears for the ensuing season, but was dismissed after a string of unsuccessful games in 2003.
